Hardest FF final boss, to me. Unless, of course, you were at level 50+ in the American version or 80+ in the Japanese version

^Blegh, Zeromus was bloody hard! Even at level 54, he knocked out almost all my characters and I ended up with Rosa fighting it alone and right as I try to revive Cecil, boom, he kills Rosa. I guess Douglas must have been at a really really high level and was lucky.

It all depends on how you play the game. I have abandoned running away from fights (except FF5 and its Chicken Knife) thus boss fights have become much easier. When I finished FF4 I was around level 65+.
FF4:
I remember very little from FF4. The toughest boss for me in that game was the Demon Wall dude. I used the trick where you get the crystal ahead of time, thus I played through the dungeon without Kain.
FF6:
The hardest time I've ever had with an FF boss was with Ultros for the first time. I was a RPG novice at the time so I had ran from many fights and I didn't know how to use the characters.
