Nintendo barely spent any money on the production of this game, and they don't even have to do an in-store release. Electro Plankton was offered to online orders only. If they're willing to do that for something as unlikely to sell as Electro Plankton, a game with an already-established demand wouldn't do anything remotely close to costing the company. Besides, the 30,000 signatures were only to a grassroots petition. It does not compare to the amount it is capable of selling to - it's the already established demand. You make 30,000 copies of it and sell them for 50 dollars each, and that's a plenty big enough profit margin in itself with absolutely no loss on extra production.
